The first season is a school comedy and this is not. After Story follows Tomoya into a job he dislikes, a father he cannot forgive and a marriage the show treats as an ordinary set of obligations rather than as an ending, and that ordinariness is what gives the last third its force. The Ushio arc is the strongest sustained stretch Kyoto Animation has put on television, and it works because the series spent twenty episodes making Tomoya someone capable of failing at it.
Nagisa is a weaker character than the material around her, sweet and passive in a way the writing never quite interrogates. The visual novel roots show in the leftover route characters and in comedy beats that stop the momentum dead. The animation is competent television work rather than the studio's later feature standard. The final reversal is the sticking point, since it retracts the cost the whole season charged for, and whether that reads as earned or as a refusal is the argument people are still having. Everything before it is close to unmatched.
